You can technically install a saltwater system while the algae is still present, but no matter what you will need to follow an algae recovery process to clear the black algae before relying on the new system for normal operation. A salt chlorinator is designed to maintain a clean pool’s chlorine level under normal chlorine demand conditions. With algae present, this represents extremely high chlorine demand (you will need to be adding large amounts of chlorine all at once, and keeping these high level up frequently); a salt chlorinator is not intended to provide this high, sustained chlorine treatment needed to recover an active algae problem.
Black algae is especially stubborn because it forms a protective outer layer. Brush each affected spot aggressively with the correct brush for your pool surface, then use liquid chlorine to raise and maintain the appropriate treatment level for your stabilizer (CYA) level (also ensure your pH is at the proper level during these treatments). Keep the pump running, clean/backwash the filter and/or vacuum as needed, and continue until the spots are gone and the pool is holding chlorine normally.
Once the algae is eliminated and the water is balanced, the salt chlorine generator will be indispensable for keeping your free chlorine level in range so your "shields stay up" so algae doesn't get a foothold again.
Regarding salt system installation, all it needs to work is for the proper amount of salt to be added in the water and for the system to receive power when the pump is running, and it will generate chlorine. Sometimes algae recovery may require water to be drained or lost during vacuuming out dead algae, so it can be slightly counterproductive to add salt then lose water and then have to add more salt again to compensate. However, if the water has proper salinity you could turn the chlorine generator up to its max output to lend a hand during the super-chlorination process.
