According to CircuPool's cell compatibility information, yes, the CORE55 control module is compatible with the smaller CORE replacement cells, including the CORE35 cell.
That said, for a 25,000-gallon pool, it is generally recommend staying with the CORE55. A 35,000-gallon-rated cell is its maximum-rating size; the larger CORE55 gives you more reserve chlorine capacity for hot weather, heavy use, storms, and shorter pump schedules. It can simply be operated at a lower output setting and shorter run times, which also helps preserve cell life since you should not need to run it as much.
A smaller CORE35 cell would cost less initially and can be used with your controller, but it would need to work harder to maintain the same pool.
