When I was reading the installation instructions for the RJ45 plus, it states if using with a variable speed pump (on a low speed setting) that the cell must be inverted. If I'm installing the RJ45 plus vertically, does that mean I can't use the low speed on my variable speed pump?

No it does not mean that, the cell can be installed vertically and it can be used with low pump speeds generally speaking. Put simply, a salt cell must stay filled with water when running; inventing a horizontal salt cell (making it's raised middle become a lower point) can help keep it flooded in rare situations, but if installed vertically this is not typically an issue.
