How does it affect backwashing?

I have a simple 2-way valve in my system that I use when I backwash my DI filter. Do I have to worry about backwashing fouling the salt cell or causing other problems?

No, back washing doesn't effect the chlorinator. It has a built in flow switch and knows when there is not water flow from the pump. When you move the valve it will most likely read no flow and go into standby until it gets flow again.
